Try looking around to the right of the main gate.

I've completely cleared out the yard, but I can't find the exit!
Answer:
Once you activate the locomotive, it will push a boxcar down the tracks. Head down to the end of that track and look inside the last boxcar. Somewhere nearby there's an opening that is emitting steam; you want to get into that opening.
