Answer:
You're given a HUGE hint at the end of the cutscene immediately prior to starting the level. If you shoot the propeller engines in the right place, they will start to emit sparks. Eventually they will smoke, and then a red light will blink on their sides. Shoot this light, and the engine will fail. Shoot the other engine in the same spot, and you've won the battle!
